Do you have more than one tab open? Or are you in a shop? I know shops used to be broken when it came to picking up eggs in them. I haven't tried since V3 because I'm used to it being broken, but it's an option.
Having more than one tab open in general messes with egg pickup, I can only imagine that having a shop tab open would make it even worse. If you're trying to pick up eggs, close all other Res tabs.
