So I just got on about 15 minutes ago, checked my stocks, visited the springs and what-not. So I visited my hatchery, and I was faced with this message: At this time you may only hatch up to 3 creatu each day. This means you have 0 hatches left. I thought maybe the text was just a little bug, but when I tried to hatch something, I was still told I had used up all my daily hatches. However, after that, a random natural chimby appeared in one of my hatch slots. The egg I tried to hatch was not a chimby egg. Can someone please explain to me what happened? Thanks!

The chimby was already there, if you initially had zero hatches when you went in. You just never named it after hatching. Read the date and timestamp on it to see when you hatched.
The most likely scenario is that you already used your hatches for today and just didn't realize it. Hatches do not reset until midnight Rescreatu time, which is also Central Time zone.
